I watched the commentary today, the only place on the bluray they actually reference the Muppets as being puppets. The rest of the extras are more like their web shorts.

Most of the commentary is spent name dropping some unexpected movie and tv shows as references and Jason Segel making subtle jabs at Disney. Nice to watch again though.
